I am flying to Kansas City next week out of Newark airport and wanted to take a handgun with me as my NY permit is valid in both Kansas and Missouri. Would there any be any issue with this considering the passage of FOPA?
Don't do it. The corrupt 3rd circuit has ruled that FOPA doesn't apply to airline travel.

Ups or FedEx the gun to yourself at the place you'll be staying. You will probably get arrested if you try to check a gun a Newark.
This is from their ruling. Like I said before. I wouldn't do it.Really? Are you sure about that? Because FOPA says that so long as the trip is “continuous and uninterrupted” and your gun is legally possessed in the state of origin and destination, the laws of whatever states you need to pass through are irrelevant. It mentions nothing as to what the means of travel is. Since my I have a permit to own/carry a handgun in NY (origin) and Kansas Cit (destination), I don’t see what the problem is? I certainly will not pay to have a small item sent across the country to a hotel I have never even been to for 3 day business trip.
The court case cited goes to how it must be transported in the case and in a car. Once it’s out of the car, FOPA doesn’t applyReally? Are you sure about that? Corrupt courts.Definitely news to me. I thought the wording of FOPA couldn’t be any more clear, but as is usual with anti-gun zealots, they have decided to interpret it in whatever way is conveinient for them. Super disappointing.....,,Anyone know when that concealed carry bill is getting passed?
I don’t agree with it, but I could see how they could rule driving to an airport and stopping at the airport is not continuous travel. If your a legal gun owner it should not matter the state.
I have heard many time of people getting arrested in NJ with pistols. I would not do it. I agree fly out of NY. I would not even bring my gun to NYC airport to check it to fly anywhere.
I would go to steward or PA airports if you need to carry where you are going.Would flying out of JFK in Queens even make a difference here based on what others are saying?

With all due respect 145, when did Newark, NJ become part of your permitting state of NY?
@Truebeliever said it best, try Stewart Airport in Newburgh, NY. You'll be glad you did.
