In the end. The store should always back the employee, if the employee thinks NOT transfering the gun is the way to go.

I walked into a gun store in PA once and asked about 30 caliber sabots. By the response I got from the owner you would have assumed if I asked for a gun with no serial number. I told the guy I had been reading about them and I was wanting to try them just to see what all the hype was about. He still went on about the untracability of them and they were designed to get away with things you should not be doing. I dropped the subject. I will order some on line one day but, that was an interesting experience.

Either you trust your people to do their jobs or you have two options - 1) give them something else to do, 2) get rid of them. I always publicly supported my staff's decisions unless they did something egregious, and they weren't selling firearms. Have many spineless managers however that would cave under even the slightest of pressure from a customer. With the limited info we have sounds like the customer was being a dick and she was justified. The manager didn't have the nads to support her.
