Not sure why but today I have been having a number showing on my top left tab like there were notifications but there actually aren't. Any idea what happened?

I am seeing the same thing. I have tried mutiple browsers on both a computer and mobile device.

Thats the number of agents monitoring your posts. If it shows a (0), you need to try a little harder.
The numbers seem to be alerts that you haven't looked at the thread to look at yet.

Never did this before and I'm doing nothing different. I have looked at every notification and yet the number is now 12.
Same here and the notification bell keeps showing that there are notification's even after I have viewed them.

I think you have to check off that you read them for them to disappear.

Only thing I could think, is the upgrade spawned a new database -- and it does a join on the old and new database or something to load older posts while writing newer ones in the newer format. This makes sense if Xenfoyo or whatever switched to a new schema and they need to be loaded differently / older stuff needs to have a transform done of some sort to load in the new version of the UI.
Only @HEX would know what upgrade was done exactly.
Or there is broken code not updating the old database and once the data has been migrated and only using the new database this will be resolved.

Anyway, I already mentioned this 'feature' in my post here (but I don't blame anyone for not having seen it of course). Whole 3rd paragraph.

It's just something the newest version of Xenforo does with notifications that are in the 'unread' toggle state of new the read/unread.. ehh.. 'feature'.
