Ok, so riddle me this batman... if the county record keeping sucks (and indeed, in some cases it might), exactly what the fuck are the SP going to check your recert against? I would venture to guess that most folks are simply going to take the info off of their permit and transfer it to the form.
You are assuming the NYSP are going to check if the guns you list match the county list? That seems almost impossible.
I think the only thing the NYSP are going to check are the databases they can plug your name into.

On the form they do offer the option to 'Opt out" of disclosing that you have a permit and they offer 5 reasons. The last is an opportunity for you to tell them why you shouldn't be on a list.

Are we Re-certifying with the county? Nope. Don't have to. They have it on record.
Is it for safety of the officer?
You could argue that , I guess. They could have a heads up as to weather pistols may be present when responding to a call but the last I knew, shotguns and rifles were just as dangerous...and machetes. Can't forget the edged weapons.
